沖縄の離島・磐戸島で老医師・トシオと共に島で暮らしていた少年“アオ”は中学校の入学式を目前に控えていた。そこへ突如現れた謎の存在“シークレット”は、島に出現した“スカブコーラル”を狙い容赦のない攻撃をしかけてくる。巨大なモンスターを前に為す術もない島民たちは、混乱に陥り逃げ惑うことしか出来なかった。 “アオ”は、島を守りたい一心で、偶然手にした鍵を使い日本軍の輸送艦に積まれていた軍用FPを起動させる。それはかつて“ニルヴァーシュ”と呼ばれたIFOだった……！
