Tako immediately sends two men, Sakurai and Kinsaburo, to find and bring back the monster. Meanwhile, the American submarine ''Seahawk'' gets caught in an iceberg. In the year 196X, two astronauts, Fuji and Glenn, are sent to investigate the surface of the mysterious "Planet X". There they encounter advanced and seemingly benevolent human-like beings called the Xiliens and their leader the Controller. The aliens usher the astronauts into their underground base, and moments later the surface is attacked by a creature the Xiliens call "Monster Zero", but which the astronauts recognize as King Ghidorah, a planet-destroying monster that had attacked Earth once before. The monster eventually leaves, but the Controller states that Ghidorah has been attacking repeatedly, forcing them to live underground in constant fear. He requests to borrow the Earth monsters Godzilla and Rodan to act as sentries against Ghidorah's attacks, in return for the cure for cancer (the English dub says the formula can cure any disease). The astronauts return to Earth and deliver the message.

A team of scientists are trying to perfect a weather-controlling system. Their efforts are hampered by the arrival of a nosy reporter and by the sudden presence of 2-meter tall giant praying mantises. The first test of the weather control system goes awry when the remote control for a radioactive balloon is jammed by an unexplained signal coming from the center of the island. The balloon detonates prematurely, creating a radioactive storm that causes the giant mantises to grow to enormous sizes. Investigating the mantises, which are named Kamacuras (Gimantis in the English-dubbed version), the scientists find the monstrous insects digging an egg out from under a pile of earth. The egg hatches, revealing a baby Godzilla. The scientists realize that the baby's telepathic cries for help were the cause of the interference that ruined their experiment. Shortly afterwards, Godzilla arrives on the island in response to the infant's cries, demolishing the scientist's base while rushing to defend the baby. Godzilla kills two of the Kamacuras during the battle while one manages to fly away to safety, Godzilla then adopts the baby.
At the close of the 20th century, all of the Earth's kaiju have been collected by the United Nations Science Committee and confined in an area known as Monsterland and Monster Island, located in the Ogasawara Islands. Keisuke is joined by archaeologist Saeko Kaneshiro, who translates the prophecy and takes one of the artefacts, bearing the likeness of the legendary monster King Caesar, to study. Two men stalk them, one who speaks to them and claims to be a reporter interested in the story, the other of whom attempts to steal the statue from them but fails and flees.

In 1992, science fiction writer Kenichiro Terasawa (Kosuke Toyohara) is writing a book about Godzilla and learns of a group of Japanese soldiers stationed on Lagos Island during the Gilbert and Marshall Islands campaign. Miki Saegusa of the United Nations Godzilla Countermeasures Center (UNGCC) travels to Birth Island to check on Godzilla and his adopted child Godzilla Junior, but finds the entire island destroyed. Godzilla appears in Hong Kong, covered in glowing lava-like rashes, and goes on a rampage. The Japan Self Defense Forces (JSDF) hires college student Kenkichi Yamane, the grandson of Dr. Kyohei Yamane, to work at the center in an attempt to unravel the mystery of Godzilla's condition. Yamane suspects that Godzilla's heart, which acts as a nuclear reactor, is undergoing a nuclear meltdown as a result of Godzilla absorbing the energy released from a uranium deposit on Birth Island that had been triggered by a volcanic eruption. Yamane theorizes that when Godzilla's temperature reaches 1,200 °C, he will explode with a force approximately "1,000 times greater than all nuclear weapons put together, a burst of power unseen since time began," which will be hot enough to ignite Earth's atmosphere and reduce the planet's surface to ash.

The prologue of the film acknowledges the events of the Godzilla (1954 film) (using the 1954 Godzilla monster rather than a successor Godzilla), while inventing its own timeline, explaining that the Oxygen Destroyer was never used here and that the capital of Japan was moved from Tokyo to Osaka. The film takes place in an alternate universe with advanced technology, explaining that in 1966, Godzilla attacks the first Japanese nuclear plant in Tokai, Ibaraki, Ibaraki Prefecture. After this, the G-Graspers, a section of Japanese Self Defence Force, was dedicated to fight Godzilla. In 1996, clean plasma energy replaced nuclear energy, but this did not deter Godzilla from attacking. Plasma energy is also banned, due to the fact that Godzilla attacked the original plasma energy Fusion power.

An upgraded Gotengo, commanded by Captain Douglas Gordon, battles and destroys Manda (kaiju), but the ship is wrecked in the process and its captain is suspended from the EDF.

In the last summer of the 20th century, giant monsters began plaguing Earth and humanity is driven to near extinction by one monster that eliminated the others: Godzilla. It was at that time that two alien races with ulterior motives, the religious Exif and the technologically advanced Bilusaludo, came to Earth to offer their assistance against Godzilla. But after the Bilusaludos' gambit with Mechagodzilla failed before it be activated, both the aliens and humanity were forced to abandon Earth and emigrate to Tau Ceti e via the Aratrum. Among the humans is Haruo Sakaki, who bore a seething hatred towards Godzilla as his parents were killed during the exodus. 20 years later and 11.9 light years away from Earth, a fully grown Haruo believes Tau-e is uninhabitable and locks himself in a shuttle that he threatens to detonate unless the ship's committee resents the order for his grandfather and the elderly to scout the planet. But Haruo fails and is arrested, thrown in a cell where he witnesses the emigration shuttle explode while entering the planet's atmosphere. Provided classified data by Exif priest named Metphies, Haruo anonymously publishes an essay detailing Godzilla's weak points to convince the central committee into returning to Earth once they conclude the unlikelihood of finding another habitable world.
Following the events of ''Godzilla: Planet of the Monsters'', the Aratrum is unable to contact Haruo and the rest after their encounter with the original Godzilla. The Captain orders that if drones do not find survivors by 48 hours, the Aratrum will withdraw from Earth.
Following the destruction of Mechagodzilla City, the remaining Bilusaludo on the Aratrum demand justice for Haruo destroying what they saw as necessary to defeat Godzilla. But the humans disagree, believing Haruo exposed the Bilusaludos' true intentions of assimilating Earth. The Bilusaludos revolt and shut down the Aratrum's engine room, forcing the ship to run on secondary batteries for the next two days. On Earth, Haruo learns from Dr. Martin that Yuko is rendered brain-dead with the Nanometal in her body keeping her alive. He also learned that those treated by the Houtua survived the nanometal's attempt to absorb them, with Methphies deceiving the survivors into believing their survival was divine intervention. Dr. Martin advises Haruo to hide until tensions ease.
