Mato und Yomi, zwei Mädchen, deren Schicksal und Freundschaft zwischen zwei Welten verfangen ist. Obgleich völlig unterschiedlichem Charakter haben die zwei eine mächtige Verbindung zueinander. Während ihre Freundschaft wächst, kommt es in einer parallelen Welt zu einem Kampf zwischen zwei mysteriösen Kreaturen: Dead Master und Black Rock Shooter. Dieser Kampf hat auch fatale Auswirkung auf das Leben von Mato und Yomi in der realen Welt.
In another world, the eponymous Black Rock Shooter battles a mysterious red-eyed opponent. Meanwhile, in the human world, Mato Kuroi enters middle school and takes an interest in her classmate, Yomi Takanashi. The two quickly become friends due to their common fondness for a book from their childhood. After inviting Mato to her house, Yomi becomes worried when Kagari Izuriha, a wheelchair-bound girl who wants to keep Yomi to herself, arrives and acts with hostility towards Mato, causing her to become frightened. Meanwhile, in the other world, Black Rock Shooter follows a green trail to a wasteland filled with broken toys where she is attacked by a girl resembling Kagari named Chariot. After speaking with the student counselor, Saya Irino, Mato renews her determination to become good friends with Yomi and invites her to go to a festival with her. In the meantime, before Black Rock Shooter can prepare a counter-attack against Chariot, she is stopped by a girl covered in chains named Dead Master.
In un altro mondo, l'omonimo Black Rock Shooter combatte un misterioso avversario dagli occhi rossi. Nel frattempo, nel mondo umano, Mato Kuroi entra nella scuola media e si interessa al suo compagno di classe, Yomi Takanashi. I due diventano rapidamente amici grazie alla loro comune passione per un libro della loro infanzia. Dopo aver invitato Mato a casa sua, Yomi si preoccupa quando Kagari Izuriha, una ragazza legata alla sedia a rotelle che vuole tenere Yomi per se stessa, arriva e agisce con ostilità nei confronti di Mato, facendola spaventare. Nel frattempo, nell'altro mondo, Black Rock Shooter segue un sentiero verde verso una terra desolata piena di giocattoli rotti dove viene attaccata da una ragazza che assomiglia a Kagari di nome Chariot. Dopo aver parlato con la consulente studentesca, Saya Irino, Mato rinnova la sua determinazione a stringere buone amicizie con Yomi e la invita ad andare a un festival con lei. Nel frattempo, prima che Black Rock Shooter possa preparare un contrattacco contro Chariot, viene fermata da una ragazza coperta in catene chiamata Dead Master.
中学校に入学したマトは、"小鳥遊（たかなし）"という珍しい苗字に惹かれ、小鳥遊ヨミに興味を持つ。一生懸命話しかけるマトだが、ヨミはなかなか心を開かない。だが、マトとヨミが同じ絵本を持っていたことをきっかけに、マトはヨミの家に遊びに行くことになる。ヨミの家で次第に打ち解けていくマトとヨミ。しかし、そこにヨミの親友だという車椅子の少女・カガリが現れて･･･。一方、裏世界ではブラックロックシューターが激しい戦いを繰り広げていた。
En otro mundo, el homónimo Negro Rock Shooter se enfrenta a una misteriosa oponente de ojos rojos. Mientras tanto, en el mundo humano, Mato entra en la escuela media y se interesa por su compañera de clase, Yomi. Los dos se hacen amigos rápidamente debido a su afición común para un libro de su infancia.
