Nach dem Sieg über seine Feinde steuert Kobayashi auf den neunten Planeten im nahegelegenen Lem-Sonnensystem zu. Ein offener Krieg scheint nun unvermeidlich.
Captain Kobayashi announces that Sidonia will set course for the Lem Star System, pursuing the Gauna's mothership who threatens the colonists at planet Lem VII. Just when Guimera Tsumugi is about to sort for a joint exercise, she detects a large Gauna formation approaching Sidonia. At the advise of Kunato and direct orders from the captain she departs to attack it alone. However, the Gauna create a massive structure to trap her. A platoon of Guardian Pilots sortie to rescue the Guider from the Gauna.
Après avoir réalisé son coup, Kobayashi règle la trajectoire du Sidonia sur la neuvième planète dans le système lem voisin. La guerre totale semble inévitable.

Con el comité de inmortales fuera de juego, Kobayashi anuncia que Sidonia se dispone a cambiar el rumbo hacia el sistema Lem, sistema hacia el cual se dirigían los colonos que dejaron Sidonia anteriormente, en el cual hay un prometedor planeta habitable, pero también numerosos Gauna que parecen tener su nido en las inmediaciones de esa estrella.
